Abstract

A large variety of mathematical and computational models exist that describe the spatial and temporal regulation of Wnt signaling. In general, simulation models are the outcome of complex and interactive model and data generation processes that also include the adaptation of already existing models. Information about these processes are required to assess the quality of simulation products, to reproduce the simulation results, and, in particular, to relate as well as to re-use simulation models beyond individual simulation studies. However, this information is generally hard to derive directly from publications and model documentations. Therefore, we relate Wnt models to one another by capturing provenance information using the PROV data model standard, which means gathering all available information about how each simulation product has been generated. This includes knowledge about wet-lab data, simulation experiments, their role in generating models (e.g., whether they have been used for calibration or validation), and which previous models the current one is based on. Whereas most approaches deal with the provenance of simulation data, we develop a provenance model that focuses on the entire model building process and that reveals the data that have been used and their roles in generating and validating the models. Our approach aims at revealing the story behind many Wnt models and makes them nucleation points which bring together diverse data sources and knowledge about Wnt signaling.
